    If I had to guess (and I do), I'd say the string is pressed up against a metal pickup cover on the bridge pickup, so the "fretted note" sounds like the 55th fret or something.

    Ahh, the old 1-3-5. The bane of small hands everywhere. Your HAND is fine. Unless it hurts, your positioning is good. Where you're off - at least for TYPICAL fretting - is that most players find it easier to do that 1-3 with first and second fingers. Something about it being easier to reach...

    You don't need to take them off. push a microfiber cloth under the strings between the pickups and then slide it back and forth to clean.

    If you mean the ones circled in purple, they are screws, meant for adjusting the individual string/saddle height. These would be to help adjust the action, along with the truss rod.

    You’re thinking about it all wrong. This is normal palm muting position for me. Bridge pickup.
