Lesson 42 (Intermediate techniques) has a great exercise for learning the fretboard.

I think in the beginning it can seem quite complicated. There is a lot of information to absorb. Time = magic. Way to stick with it! It will really give you a ton of options. You can play all major & minor chords 5 different ways. Start mixing them up!
Practice for a half hour every day just NOT using your index finger. Play everything you would normally play; scales, chords, licks, etc. No index finger. Two things will happen. You will suck and your pinky will get much stronger.
