I use the side of my pick to pick the string, not the actual tip

For fast shredding a sharl tip is preferred so yes it probably will cause you problems later on. The side of the pick is great for strumming though if you're looking for a softer sound..

I sometimes hold the tip with my fingers and use the fat round part, with thinner picks

I use the side of the pick all the time. Just depends on the tone I'm going after. Shredding usually involves using the tip of the pick. It's louder and more defined.
