I’m a little confused with what you mean with resonance. Resonance is generally a property of a material which means that it goes and vibrate by itself really wildly when it gets vibrated by it’s resonance frequency. For example Bridges can do it too when you walk on it in its resonance frequency. So, I don’t think it’s actually resonance you’re talking about. Sorry, I do physics so stuff like this can confuse me a little bit😅.
If I understand your question right you accidentally hit the top string when playing power chords. There are 3 things you can do you can use your palm to mute the low E string, use the thumb of your fretting hand to mute it or use the tip of your pointing finger and just touch the low E string to mute it.
You can also create an interesting chord by barring the same fret on the low E and A string and play the rest as you would do a power chord on A D and G strings. This creates a power chord with the fifth in the bass.

That first finger, the pointer finger, the one making the barre – the very tip of that should be barely touching the next thicker string, in this case the low E. That will help with keeping that note from ringing out. You can also, with the right hand, try to articulate your hit/strum so it starts on the 5th (A) string. The combination of both should be employed whenever possible.

    Hi there,
I do something a little unorthodox. I’ll play the power chord with my 1st (pointer) and 3rd (ring) fingers, and I’ll use my 2nd (middle) finger to rest lightly on top of the 6th string, which chokes it and stops any sound coming through.
I use my fretting hand to then mute the other strings.
    Hope this helps!
